  • Isolate DNA of unknown bacteria strains using Puregene and Monarch Purification Methods, assess the quality and quantity using spectrophotometer and agarose gel electrophoresis.
  • Requantitate DNA using fluorometer, DNA library prep for Illumina sequencing. Perform Quality Control and Trimmomatic on sequences from Illumina using Galaxy platform, align trimmed sequences using Bowtie2, generate consensus sequence of the region of interest using IGV.
  • Identify ORFs using NCBI ORF Finder, Genemark, BLAST, and find the genes corresponding to the ORFs. Find ortholog genes using phylogenetic tree on Mega 11 and write a lab report in the format of a research article.
  • Infiltrate plants with different bacterial pathogens, perform tissue homogenization and phase separation to isolate RNA. Assess the quality and quantity using spectrophotometer and formaldehyde gel electrophoresis.
  • Preprocess RNAseq data using Access database, analyze data using Scatter Plots and PCC. Perform SAM and Cluster analysis on RNAseq data to find differentially expressed genes in response to different bacterial pathogens, and write a lab report in the format of a research article.
  • Spray inoculate plants with different bacterial pathogens, perform tissue homogenization, total protein isolation, and quantitate total protein using Bradford assay.
  • Perform 2D gel electrophoresis to separate proteins, core proteins from gel for Mass spectrometry. Identify modifications, and differentially expressed proteins in response to different bacterial pathogens using MASCOT, domain and motif analysis. Write a lab report in the format of a research article.
